The way that check for "does the category exist?" works (as far as I can tell, anyways) involves the inclusion attempt of a page, which unfortunately causes WantedPages to go nuts, yeah :-(
I tried something different now with {{Exists}}, but am wary of mass-updating all item-related pages just to test how well it works. From what I gather, it might still put them into WantedPages, but when you click on "Links" there and only see (transclusion) links, those checks are the only links and there are no real ones.
As always, there might be something else that can be done about the situation, but I'm not aware of any such something at the moment.
